WebMOTIFS gives two types of text-only output files. First, it gives "Raw Results", the raw output from the motif-discovery programs. Second, it gives a list of discovered motifs and statistics in TAMO format. For basic, de novo motif discovery, WebMOTIFS produces two text-only output files for each motif discovery program run. For Bayesian motif discovery, WebMOTIFS produces two output files for each initial hypothesis (seed) selected.

Raw Results format:
AlignACE output format (external link)
MDscan output format (external link)
MEME output format (external link)
Weeder output format (external link)
THEME output , a list of discovered motifs and summary of matches of each motif to the input sequences.

TAMO format:A text-only list of motifs. For each motif, it provides a one-letter description, a scoring matrix, a text logos, and a number of scores. Detailed Description.
